I wouldn't have thought that the sloping rail/shimming would make any difference to the aimpoints on a mildot - just where the turret position would be for the zero . The only issue is calculating the LOS height above bore isn't it?
I've just had a look at chairgun. I had measured 40mm but on remeasuring it I realised its 38mm which according to chairgun makes 0.5 mildot difference in the aim point at 8yds. That would explain a lot.
